I got a complete 11hp motor.  Are they any difference in building it to a 31 ci compared to a 12hp I/C?

everything is the same on an 11hp motor except sstroke on crank and shorter block. Yes you can bore it to a 31 and use the billet rod and all the arc goodies for that matter. It just has a short stroke.

Isn't cu/in a result of bore X stroke...?

If you start with a shorter stroke, do you have to overbore "larger" than the 31" piston used on the 28s...??

Or do you end up with less than 31" when starting with a 25...?

You always have to be so technical. Yes it is smaller because of stroke, but even boring the 11 which is a 28 cube piston to a 31 will make it stronger will it be 31 truely no but some tracks the shorter stroke is better. It will rev quicker thats for sure.

Pi R squared H   If I had the specs, I'd the math, but if you're starting with a 25CI instead of a 28CI and the difference is stroke, you're going to wind up with more than 25CI but less than 31.

Theory, quicker revs, etc. is one thing, but math is math, cubic inches is cubic inches.  It simply can not be something it's not.    It could work the other way too, try getting a 500cc engine in FX by saying, "Well, it's just about the same as."  Nope, won't fly.

By boring an 11hp to a 31 piston you would make it a 26.22 cubic inch motor, gaining 1.22 cube,. Every little bit helps.
