Would a 40 mm carb be to big on a 52.5 cubic inch vtwin.

Depends on what's been done to it. 

I have 2 42mm mikunis on my 42 cube command.

Stroker 3" crank , billet rods , forged pistons ,kerber 301 lift roller cam, in the process of heads now, any advice.

Get with Kerber.  He was going to sell a carb kit based off the ones on my mower. 

He can do manifolds for it as well. 

On a side note I don't think your engine is legal in any organization. It is too big.
